They normally do walk the penguins on a daily basis, in the morning, but this depends on the weather. Please do check the website for the exact times - or give them a call in advance, just to be sure that you don't create unfulfilled expectations :-) My kids used to love seeing the penguin 'parade'.

Tram 1 or 8, to the stop Zoo Bachletten. Then about 5 minutes walking back, and down the small hill, to the Zoo. Otherwise, it is a 15-20 minute walk from the train station (past the red brick Roche building, look for the stairs to the left before the viaduct, and walk down, then cross the street).
